After winning a practice race, Speed Racer is offered a position on a team set to race in the Grand Prix. The company who employs his father, Pops Racer, a top engineer, owns the team. However, Speed declines because Pops doesn't want him to become a pro. Meanwhile, Pops quits when his plans to improve the Mach 5 are rejected. While Pops and Speed are driving home, a gang of motorcycle racers steals their plans. Trixie, in her helicopter, runs the gang off the road and the plans are recovered. Back at the cyclist headquarters, bad guy Acey Ducey shows up and offers to get the plans for "5,000 clams." He confronts Pops but leaves empty-handed as Pops has hidden the designs on the Mach 5's windshield using invisible ink. Deciding to sell the Mach 5 so Pops can rebuild the engine, Speed visits Sparky, who suggests that Speed enter the Sword Mountain Race for a $5,000 prize. While Speed takes the Mach 5 out for a road test, "dirty driver" Duggery rams the car, causing it to blow a tire.
Speed resumes the Sword Mountain Race, neck and neck with Duggery. Ace and his gang approach from the opposite direction. Speed swerves off the road and uses his rotary saws to cut a path through the overgrown terrain. Trixie creates a temporary distraction, bombing the gang with smoke flares from her plane. At a cross-road, Duggery decides to take a "shortcut." Speed knows that the road leads to a dangerous volcano and sets out to rescue him. Meanwhile, Ace and his gang fire at Trixie. The plane plummets but Trixie escapes. At the edge of the volcano, Duggery is thrown from his car, and left dangling from a rock. Speed also ends up on a rock shelf after trying to rescue his competitor. They manage to reach safety but find that the gang surrounds the Mach 5, with Trixie taken hostage. Spritle and Chim Chim, who have hidden in the Mach 5's trunk, throw rocks at the gang while Speed, Duggery, and Trixie fight them off. Ace takes off in the Mach 5. Speed follows in hot pursuit.

Speed is competing in the first stage of the Sahara Race. He witnesses a man being buzzed by an airplane, registration R3513K. He uses the cutters to saw the tail off of the plane. The man is Dr. Digger O. Bone, an archaeologist. The gunman inside the aircraft tries to take one last shot at Dr. Bone but he collapses in the sand. Dr. Bone goes on to explain that the previous spring his daughter, Calcia, came over with his assistant, Splint Femur, to examine some of the Egyptian ruins. Dr. Bone gives Speed a photograph of the two. Femur claimed to have found Cleopatra's treasure. Dr. Bone scrawls the letters ""STFT"" in the sand before he dies. After doing some extensive research in the library, probably the one in Alexandria, Speed and Trixie figger out the mysterious code. The ""S"" stands for the ruins of Saqqara, which are on the banks of the Nile. The ""T"" means the ruins of Tamalamal and the other ""T"" stands for Tutankhamen. The ""F"" remains unexplained. The country of Santales sold a collection of Incan gold artifacts to save its economy, which were stolen by Jack Cole. Cole's accomplices are killed and Colonel Cardoza of Santales is in charge of extracting the location of the artifacts from Cole. However, Cardoza is a tratiro who plans to take the artifacts and leave Santales in financial ruin. The IMF must both recover the treasure and expose Cardoza. Phelps goes in as Cardoza's fence, and plots with the Colonel to get Cole to reveal the treasure. Phelps is thrown in with Cole, and they manage to escape thanks to Cardoza's set-up with Jim. Jim ""kills"" Rollin (disguised as an Indian) for his horses, and the Rollin reports to Cardoza's superior, General Diaz, that Cardoza is the one looking for the trasure. Cole takes Phelps and Cardoza to the trasure, and Cardoza kills Cole. As Diaz's men close in, Jim leaves via a helicopter, leaving Cardoza to try and explain why he has the treasure and was working with Cole.
